I pulled the stock head unit out last weekend and replaced it with an older 
Pioneer CD I had laying around (didn't want to fork out the $500 for the changer
VW wants to sell you) ... anyway ... if you ordered the harness from Crutchfield
the instructions they send are pretty good.
     
I don't know about any special tools from VW though.   When i ordered the 
harness from Crutchfield they sent me a set of DIN tools, but I must have had a 
Panasonic unit because there were no holes for them to fit into.  The DIN tools 
must only work if you've got the Clarion head unit.  Anyway, after poking around
for a little while I discovered two tabs on the sides of the stereo near the 
front towards the bottom.  You'll have to use a screwdriver to reach in through 
the holes in the dash to depress them. Then push the unit out from behind. 
Removing the climate control panel is a must.  You'll need to push on the back 
of the deck as you push in the tabs with your screwdriver to get the unit out.  
And and once you get the new deck wired you'll need the space to pull the 
harness back in to the dash.  Its tight back there.
     
Someone posted instructions earlier about wiring the deck in series - it worked 
like a charm.  And the instructions Crutchfield sends with their harnesses are 
excelent too.  My Pioneer CD head unit kicks with the stock Bose setup.

Here's my story with this:
     
I had to pull out the Bose head unit in my new '98 GLX in order to check 
some wiring (I was installing a 6 disc changer from Crutchfield as well). 
I was doing this down at our local Columbia Audio/Video store.  Well, it 
turns out that VW uses a proprietary tool to pull the head unit (none of 
the pull tools Columbia had would do the trick).  So, we ended up going to 
the local VW delaer, and you know what?  They refused to sell us the tool 
to pull the radio!  They said they were under "strict orders from VW" not 
to let the tool out of the building.  So the delaer ended up pulling it! 
If someone knows a way around this (or knows where to get one of these 
tools) - please let me know!
