I would use choice A:

A) Cleaner, Swirl Remover, Polish, & Carnuba a section first, i.e. (The 
Hood). Then go on to another section?

this is because if you dont finish the whole car, at least you wont let the
polish sit on the car with no protection.  Sunlight degrades the polish very
easily without protection from a wax or other protectant.  by the way what
products excatly do you plan to use, (i.e. cleaner, polish, wax)?  i know you
are using Meguires which I found to be the best stuff on the market but which
products in their line?
