Bose vs Standard VW system

I've got a 98' GLX and it didn't come with the Bose system.  I asked the 
delaer about it and they said their "was a problem" with the Bose systems.
Then I see the new 99's with Bose in them. Anybody know why they stoped
putting them in,  then started again.  And whats the problem they are
talking about?  Are the regular standard VW systems better?
