Hey John,
I'd bet (not really) that it's the fan control unit.  I've heard of a few
cases ('93 Passat, '96 GTI) where they went bad and caused the fan to run
erratically/constantly until the battery went dead.  The thing I'm talking
about is the black box near the battery that has a small clear plastic cover
with an 80A fusible link under it (I think).  ~$200 for the part.  Ouch.
Anyway, if that is the problem and you're not too far out of warranty, try
asking the service manager if he can have VW cover the repair, or at least a
percentage of it.  I doubt an aftermarket extended warranty is going to
cover this.
