This may sound strange, but that may be the trunk itself rattling.  This
happened on our '90 Passat and its starting to happen on my dad's Jetta
GLX (not mine yet, though).  Try raising the bump stops on the trunk
just a little and see if that helps.  You can always put them back where
they were if it doesn't help.
