Perhaps the coolant circulation motor? Jettas have a electric motor to
circulate coolant after the engine it shut off if the engine is above a
certain temperature.

I have a 2000 Jetta, and I here that same sound the same way you described
it. only after it sits for a while.... does anyone know for sure what it is.
