I had this same problem, although it was just the sunroof that wouldn't 
close.  I took it to the dealer because it's a used car under the volkswagen 
assured warrenty. They told me "sometimes it gets out of wack and needs to be 
recalibrated now and then". Uh, very technical, and they also said it wasn't 
under warrenty. Cost me 60 bucks too.  The next time I tried it after I got 
it out of the shop it STILL didn't close.  Before I got it back to the dealer 
to complain, it started closing again.  I don't understand it, but if they 
charged me 60 bucks to pull the negative battery terminal I'm gonna be pissed.

<< It could just be the "pinch protection", in which case pull the battery
 cable for a bit to reset the computer. Otherwise, take it into the dealer
 (that's what warranties are for), they'll hook it up to the VAG and should
 be able to figger it out. Of course, I seem to have one of the few decent
 dealers, so the idea of bringing it into the dealer is not totally repugnant
 to me. >>
