  You didn't say what year your car is.  This was a chronic problem with
  older Jettas.  There is a plastic liner inside the doors to prevent water
  from coming inside the car.  If this gets torn, water can get in.
  
  Also... the sunroof has a drain to keep it from leaking, and that drain
  comes out inside the doors.  Make sure it is clear.
